I notice that various organizations with which I have past or current association offer credit cards with a logo from that organization and OK terms with a promise that the organization will get something for each use or sign up.

I assume the card companies solicited the organization but I have not had any luck finding out how an organization can initiate such a relationship.

Are there pitfalls? For users? For the fund raiser? (Harming members is harming the organization.) Can this have good fund raising results?

It's called affinity or partnership marketing and it's big business for the organizations and the credit card companies. One would need to get in touch with the marketing department of a major card issuer in order to pursue this option.
